If I write a Mod with MilkyTracker or another trackertool and I can open it with »PT2 clone v1.41«, does this mean it will open on the real ProTracker on Amiga, too?

If you save it as a .MOD file on MilkyTracker then that program will alert you if there is some incompatibility like samples too big (or not in 8 bit) or notes out of range.
MODs saved with MilkyTracker are highly compatible with Amiga's ProTracker and MODs saved with PT 2.3 Clone are 100% compatible to the best of my knowledge.
So, if you can load your module made with MilkyTracker (and perhaps some other trackers) in PT 2.3 Clone and the MOD sounds good, then save it with PT Clone and you are done.

Be sure to thoroughly test-listen the tune in ProTracker. If it loads on an Amiga, it doesn't mean that everything will sound the same as in MilkyTracker. No idea about the PT clone. Use an emulator if you don't have an Amiga. It might not be a bad idea to do final "mixing" adjustments at least on an emulator.
Yep a thorough listening is a must. I remember on one FAP music compo el-bee had made a tune in some tracker and then in PT it had ??? notes etc :-) That did not sound right.

Might be some slight sync problems with looped samples if you let them run for a long time which doesn't correspondent to the real PT2.3 on Amiga, but it should be fixed I think..

Yeah it's fine, I make my mods in the FT2 clone and test them in the PT2 clone and it's all fine.
Will they be played hard panned during the compos?
Depends on the compo. If in doubt, contact the respective compo organizer and read the compo rules, where you will typically find which software is used to play modules and which settings are used.
hard pan is ok if you mono everything at 150-300hz downwards... :D

What means 50% Stereo Separation?
The meaning of 100% stereo separation is exactly the sound of the Amiga as it is (the dreaded hyperstereo with the left and right channels totally separated). So, 0% stereo separation means mono and 50% stereo separation is something just in between of this two extreme options of mono and 100% stereo separation.
For instance, 75% of the original left channel signal together with 25% of the right channel signal will form the left channel mixed at 50% stereo separation settings.
Don't worry about it, the channels are mixed in PT 2.3 Clone at probably 50% or very close to it. Just finish the MOD there and it will sound the same at Revision.
By the way, I don't understand why someone would decide to use ugly players like XMPlay at some parties when seems to be a better option to simply show those 4-Channels MODs in full glory, with all notes, commands and vu-meters just playing them with PT 2.3 Clone. :]

because those parties support more than just plain 4-channel ProTracker MODs, and to keep the effort manageable a common player for all formats is used. Arguably the XMPlay pattern vis is also somewhat more readable than the ProTracker patterns on a huge screen.
And perhaps because some people are using nice visual effects which won't show their full glory in ProTracker.
