Yes, we used a streamed soundtrack (not mp3, but close enough for this conversation) in this demo. I'm not sure what this would have to do with anything other than your fetishization of mods.
As for the coding aspect of the soundtrack: I didn't code the streaming music player used here, nor would I have coded a mod player if we had used a module. :)

Just because you don't understand something it doesn't mean that it's an animation. :)
The "clouds" are made from several (I think it was six) layers of blended grid expanders / grid interpolators (the thing that most of those late-90's tunnels were done with).
The hard part here (for me, at least) was finding a texture that worked well, parametrizing the movement & distortion so that it looked "like smoke", and then making it all run fast enough.
Part of that last bit was rendering the 6 layers at lower resolution and then doing some upscaling tricks to make it look slightly better than plain nearest-neighbour 2x2.
I'm assuming the "flying cubes" you mention is the next part (the one after "we are spaceballs..."). This is an old trick, used in tons of late-90s PC demos and a few Amiga demos from the same era.
Simply render some 3d objects to a few offscreen buffers and then use those buffers to draw scaled 2D "software sprites / point sprites / billboards / <find your own terminology>".
